HELP!Pass Side Window & Both Mirrors not working!

The battery was improperly installed for a split second with the terminals reversed, I got a quick spark and that was it when i realised i was doing it backwards....Anyway within a few seconds I see smoke rising from under the hood that smelt like burned wires and took a big breathe UH OH! well turns out 2 fuses blew but I knew their was more wrong because of the smoke..........anyway i check the fuses and the amp fuse aswell as the ecm fuse are done in, i get replacement fuses and the amp fuse blows again, the ecm fuse is fine......I figure the smoke had something to do with the stereo but am wondering why the smoke under the hood......car starts, all lights are functioning, dash lights and gauges work,ac and heat works, lighter output works drivers side window moves up and down......HERES THE KICKER, the power mirrors on both sides now no longer respond to the switch on the door and are not working, also the passenger side window doesnt want to work either its stuck in the down position and it wont come back up......I hear a clicking sound when I move the switch up and again when i move it down which I am assuming is a relay but the window wont come up.......did i burn out the motors in all 3 or is their something else other than fuses to check for a problem that causes this........anyway we disconect the plug for the stereo and take power away from it reinstall the stereo fuse and all is fine but i dont have a radio hooked up so now if the amp has a short i dont blow fuses anymore......Ive been told it could be a wire amongst 1000 wires that a F'd up and wiring is a pain in the azzz so a quick solution is for me to buy an aftermarket deck and run the stereo off the deck as apposed to the amp to avoid using the factory wiring for the audio system which i may have fried somewhere......i can live with this BUT i cant live with neither of my mirors being adjustable or my passenger window not working....any help or suggestions to trouble shoot the mirrors and pass window would be great....please keep in mind all the fuses are checked and in functioning condition.......is their a second fuse box or is the one under the hood the only one? Please Help if you have anything to troubleshoot! Thanks in advance!!

Fuse

The Other fuse that popped was the Fuse marked BCM1 which is Body Control Module......after replacing this fuse the Stereo would not work nor would the power mirrors or the passenger side window........are their relays that cab be checked.....the smoke i saw i am assuming was wires fusing or the amp frying from the stereo......car runs and drives perfectly...all lights functioning,ac works/ lighter jack has power.....just the above 3 things are the problem.....any help with other things to check as to why those 3 things no longer function would be of great assistance.
