I tend to agree with Greg on this one. If it were the trans it would only do it while you're driving, and probably not till highway speeds.
Is it making any type of crazy noise or just shaking a lot?
Any chance you knocked a sensor or wire loose when you were pulling the trans? Crank position sensor out of place, loose plug wire?
I wouldn't be surprised to find a dead cylinder either. If one plug comes out looking wet thats probably where the issue lies.
