How does a flywheel go "out of balance"? You would have to add ro remove weight on one side of it, or bend it. Doubtful.

Since the engine went into neutral under power it may have over revved. I would look for a bent exhaust valve. What does an engine with a (or two or three) dead hole(s) do? It vibrates.

Do a leakdown.
